Email notification options shouldn't be connected to it. That's about telling users there is a new post in a topic. That's separate to the admin being notified of a new account.
If you go to users and groups -> inactive users you'll see all of the accounts that are not on. From there you can tickbox them all and activate them en mass. I don't think they will get a notification of that though as it's outside the realm of the normal account activation. You might have to send a 'standard' email to them saying the account is now on.
